I recently change my X settings so that it would default to 800x600 with 256 colors. This is a change from 1024x768 with 24bit color. I connect to a server that opens up windows on my screen. The problem is, one of the windows opens up, and a little less than half of it is off the screen to the top, and I cant get to it with the mouse. At 1st I thought i had to adjust the monitor settings, but the monitor stuff is fine, it's a problem in X. Also off the map is my toolbar (or whatever u wanna call it, the bar at the bottom with the clock). The right side of that is also off the screen, the bottom left part of my screen is fine, the top and right side seem to be off. Any idea on how to fix this so that stuff will open up inside the monitor limits and not off the screen?

Yes, but, that's really anoying. It'd be much nicer if there was a way that one could reconfigure the "entire" desktop to fit onto the lower res screen. Is there a way of doing this?
I have no idea whether this is the same in an old distro. I'm using RH9
click "start/whateva it's called in Linux" =>System Settings => Display
In here you can
a) set your resolution eg. 800x600
b) by clicking on "Advanced" => "Set DPI,..." you can input your actual physical monitor display area"
c) restart and there you go! No 'off-screen' rubbish.
I did this as an exercise for a friend of mine who likes low res. I personally like 'high res' - but then I have a bigger monitor.
